I have both and use both a ton. I use the BJCS for shopping indoors and other indoor longer walks (aquarium, museums, etc). I use the BOB duallie for almost all outdoor stuff (long walks/runs, outdoor outings in open spaces, etc). I love them both and I would have a very very hard time picking a favorite.
If you have to pick I would say you need to examine what your uses would be. If you want to let me know what your typical week is like, I can give you my opinion on what would be better for you. Generally speaking, if you are really into going on long walks/runs, going up and down curbs, go hiking and want to birng the stroller, want to go to the beach, et.... go with the BOB. If this is for more indoor activities, shopping, the mall, grocery store, museums, etc then go with the BJCS.
I found my Duallie on CL for a good price. It had been used twice and she just really wanted to unload it (I paid $250 for it). The only compromise I made is that it is the Duallie Sport Utility (fixed wheel) instead of the REvolution. But for the money I saved I couldn't care less .

I would get the CS 1st and if you have extra mon.ey get the BOB duallie. I love the CS. so easy to maneuver and fold up. I'm dreaming of a duallie, though!
Agree with sweetpea. I have both as well. The double BOB is awesome for outdoor stuff including my running, zoo trips, disney world etc. The city select is good for the mall or indoors but really I still a lot of times just take my BOB.
The city select doesn't have a good cup holder and the BOB does.
The CS doens't move as well with 2 in it like the BOB either. I can move both kids which combined is 60lbs plus hte weight of the stroller with one hand.
Also, DS1 is tall and big for his age and he fits so well in the bob. He doesn't fit at all in the city select anymore. I can't use it with him. The only reason I'm keeping it is b/c of #3 coming and I can use it as a single stroller. I love the bassinet feature of the CS for newborns too.
