Our Sophie the Giraffe has been pretty well used by my DS, but it still seems fine to pass on to the babies. How should I clean it? Does the squeaker stop working if it's immersed in water?

I wouldn't want to submerge it because you'll never get all that water out of the inside and it will grow nasty crap in there that you will expel when it gets squeeked.
I'd just wash the exterior with the soap/water or disinfectant of your choosing. Rinse but don't submerge.
