Alexander is classic but I think Xavier is cool (plus, he'd probably be the only Xavier in his class).

If you love Xavier, go for it. Since it's not as common you will have some people that like it or don't like it, but I say if you're leaning towards it, go for it.
Another vote for Alexander. It is a great, classic boys name. Plus as PP have stated, you could always use Xander as a nickname, which would give you the same feel as Xavier. I also think that Alexander would go better with your DD's name.

My honest opinion:
Alexander Lincoln makes me think Abraham Lincoln and I detest the name Xavier or really any name that starts with X.
I love the name Lincoln and would use that as the first name.
