I personally feel Riley is too girly, but if this makes sense lol we took it riley off of our girls name list bc when said with big sisters Alexis Lexi Lauren....Riley sounded too boyish. Haha

I love Nathan but I have to say there are so many female Rileys at my daughter's school that I can't vote for it for a boy. There are many names that are only masculine names so in my opinion I don't see the point in risking your child feeling awkward.

Riley is all boy to me and I really like it. It's actually a family name for me but I'm not gusty enough to use it as a fn with it being so trendy for girls now. I think it works great in the mn spot and flows well with Nathan. Overall, a good name that works well with your DDs' names.
Love Nathan (see siggy) and while I agree Riley feels a little feminine these days, I think it's totally fine as a middle name paired with a masculine first name. Go for it!
