My husband and I are debating on taking a trip in March and, although we are contemplating going somewhere in Canada or the States, we are also considering a cruise or an all-inclusive.
As we live in Southern Ontario, we have easy access to both the Toronto airport, as well as Buffalo. Unfortunately though, I do not know which websites are best to look for vacations leaving from the US. (I generally search itravel2000 and Flight Centre, but I cannot seem to search vacations leaving from a US location.)
Can you tell me which ones you use?

I would suggest checking expedia.com. I always look on tripadvisor.com before I book any hotel/resort. It provides real reviews and pictures taken from guests of the rooms and grounds. It might also give you package type deals.
We like to rent vacation homes on VRBO.com. We have done beach houses, lake houses, and just rented a mountain home over the Christmas holiday.
