I love them both! Molly is on our name list because DH doesn't like Maggie as much. I do think that Molly will age better. I think Maggie can be used as a stand alone name and should be if that's what you like, but people will never assume that Molly is a nn, so it may be less confusing as well.
Molly feels like a complete name, whereas Maggie seems like a nickname. I think Molly would 'grow' better, while I feel like Maggie shouts little girl.
But if you really like it, then use it.

Maggie is a nickname not a name -- please give the child a full name to put on a resume some day.
If you're planning to name her Margaret and call her Maggie, that's my first choice.
If the choice is between naming her just Maggie or naming her Molly, please, please, please go with Molly.
