I think Skye is unique/kind of unisex, so I'd go for something more traditional/classic and feminine for the middle name (assuming this is for a baby girl).
Maybe:
Skye Ophelia
Skye Elizabeth
Skye Francesca
Skye Penelope
Skye Cordelia

We nearly chose this one- we paired it with a family name. Skye MacDonald ( my maiden name and the name of the island in Scotland my family came from). Then my DH decided he liked another name better.
It is kind of an unusual name- I think something traditional like Elizabeth would work best.
Re: Middle name for Skye
Skye is nms -- it's a little "out there" for me. However, I think of it as mostly a boy name, while McKenzie is a girl name in my book.
See what other people say, though. I may be out in left field on this.

Sky and McKenzie both are NMS, but I'll give it a shot!
Skye Elizabeth
Skye Olivia
Skye Amelia
Skye Alexis
Skye Aurora
Skye Gabriella
I ditto Skye Elizabeth or Skye Penelope, Something really feminine, and possibly a little quirky and whimsical.
I like Skye Amalie and Skye Delia
