Throwing Up Mucus

My son is 3 months old and we have been dealing with mucus throw up since he was born. He is being treated for acid reflux with Axid and we have been on 5 different formulas. We currently are using similac alimentum since the doctors thing he is allergic to milk protein. He seems to have gotten better on the medication and formula, however we have still been getting the watery/mucus throw up throughout the day. Any thoughts on what is going on? This is my first baby and I am getting frustrated with the spit up. He was throwing up alot of his formula so the doctors changed his formula and gave Axid which helped that but he is congested in the mornings and then throws up mucus all day. I am wondering if he has allergies? What do I do?
