I haven't decided on a detergent yet. There are so many places out there that say you have to use a CD friendly detergent and so many that say plain old Tide is best. So I'm torn.
As of now, I'm getting Thirsties covers for the prefolds. I read a lot of good reviews about them, and now that I have a couple and I've seen them, they look great. I also am going for some Flips and bumGenius, but as pockets of course.
I have a few ProWrap covers, but Thirsties are by far my favorites. Many of my covers are white, and I wish I'd gone with colors--easier to sort out of the laundry and hang to dry (not to mention cuter ).
ETA: You might find Snappis make prefolds even easier (in case you hadn't heard of them). I also found this chart helpful for choosing a detergent.
We used thirsties covers during newborn stage with DS and planet detergent on our diapers and clothing without any problems. When he got a little older and eating solids we switched to rockin green but there are lots of people who have issues with rockin green and sensitivity. We are thinking about switching our diaper laundry to either tiny bubbles or tide since toddler pee is killing me in the morning but we are going to wait til after #2 is here to see if things change when we aredoig diaper laundry more frequently. I just worry about switching to tide since a lot of people can have repelling with it. Sorry I'm a bit scattered with the detergent part sometimes I think I need to just change things up, but we have never had problems with rockin green or planet so I probably shouldn't rock the boat

We've used a lot of different detergents - Thirsties gave DD a rash, Rockin' Green we use now as a soak for poopy diapers, but most of our diapers I just wash in Arm & Hammer Free. It seems to do the trick and doesn't cause any issues with DD's skin.

This time I'll be using my one size Best Bottoms covers, because I have a ton of them.
With DS, I borrowed the newborn size and used a few different types of covers (Bummis, Prowrap, Imse Vimse, Thirsties). I liked the Thirsties the most.
I started off using Country Save detergent (I bought it at a CD store), but DS got rashes from it so I started making my own. All I used was 1c borax, 1c washing soda, 1/2c Oxi clean baby. It worked great and I never had problems with DS's skin.
I purchased Thirsties covers. It seems like they have the most positive reviews.
I haven't purchased it yet, but I am planning on using Allen's Natually detergent. It's the best value and I've read a lot of positive reviews. I'm all about saving money and being as Eco-friendly as possible.

Rock n Green detergent. I'm only using prefolds for the NB stage. I bought GMD newborn prefolds (24), a snappie and 9 covers (thirsties and proraps).
I am doing similar. I have 12 ( mix of pockets and aio) for nb and 12 pre folds as of now. I have 4 covers. I plan on getting more pre folds and covers for nb.

I get it at Wal-Mart. I guess maybe it's only regionally available? I hope it hasn't been discontinued since I bought my last bottle or something!!

We have mostly Imse Vimse covers, but also a few Prowraps, Bummis, Blueberry, and Thirsties. I really like the cutout for the umbilical cord on the Prowraps but I think the Blueberries are the cutest by far. We got all the Imse Vimse covers on Craigslist for a steal.
For covers on a nb I used Thirsties Duo and xs (loved those over KL0s) and an Imse Vimse. I think they all worked really well and held up so that I can use them again with this LO.
I am a FTM, so here is what I am planning to do one our baby is out of newborn disposables:

I have also stocked up on some pockets to mix in with them (for when DH does any diaper changes and he is still sketchy on the prefold idea).
For detergent, I am making my own powder CD friendly detergent--it is SOOO much cheaper and seems to be the most hypoallergenic and it is really easy. I just got all the ingredients at WalMart yesterday: generic oxyclean, borax, and washing soda. I will also be making a liquid detergent for all non cloth diaper clothes. The liquid detergent is made with the CD detergent powder mixed with shredded, melted, and watered down Fels Naptha. I will add a little lavender essential oil for a good smell.
I really feel like this will be best for our family and will continue to save us money with choosing to go CD.
I am having trouble updating tickers--But I am due on April 2015. I have 2 older step children: 9 and 14 yrs and I also recently had 2 younger children: 2 years and 1 year... so this means I will be having 3 under 3--and trying to fit our family of 7 into our minivan--eek!

Have you tried adding some vinegar to your wash? That helps a TON with the pee smell.

We started with using Cheer Free liquid detergent, but Target stopped carrying it, so we switched to 7th Generation (and we soak in Oxy Clean Baby).
For covers, I love Thirsties Duos. The size one fit DS right away, and he's still in the size two.
