So we have a unisex name for LO. It's going to be Bentley either way.
#1 On the spelling either Bentley or Bentlee. My name is spelled Jaymee. So I thought it would look kinda cool to have the two E's. But DH doesn't like it.
#2 We need a middle name. I am not using any grandparents names because I don't want to step on any toes and hurt any feelings.

Regardless of how you spell it, Bentley is still a boy's name. It is very much nms on a boy, but on a girl it is truly awful.
I also think it's weird how you are going to use this name regardless of whether it's a boy or a girl. I can't even bring myself to suggest feminine middle names to use on a girl named Bentley.
For a boy I prefer pairing it with a more traditional name: James, Nathaniel, Alexander, Michael, Matthew, Christopher, William, Charles, Nicholas, Lucas, Thomas, etc.

Bentley is a boy's name. And it is spelled Bentley. And, it's kind of terrible. It sounds like it was chosen by a teenager, probably because of the common association of the baby from Teen Mom. It also falls into the category of "things I can't afford so I'm gonna name my child that instead" (Diamond, Porche, Crystal). Those names generally have a trashy feel to them.
I suggest choosing a new name.

But that's not what you asked, I guess...if you want to use a boy name on a girl, own it and spell it correctly. There's no reason to make spellings more feminine.
Since most people didn't actually answer your question and instead offered unsolicited opinions, I will simply answer your questions:
#1 - I understand why you like the idea of spelling Bentley with two "E"s, but I don't think it looks right. She/he will also likely always have to correct the spelling.
#2 - As for mn, I like James for a boy and Rose for a girl
1. Definitely Bentley. Bentlee just looks misspelled or like you are trying too hard to make the name "girly."
2. I agree with pp suggestions to use an exclusively feminine middle name for a girl. Some suggestions: Bentley Rose, Bentley Kate, Bentley Grace, Bentley Hope, Bentley Jade, Bentley Elise, Bentley Julianne. For a boy: Bentley William, Bentley Jude, Bentley Alexander, Bentley Reid, or Bentley Joseph.
That being said, Bentley is definitely NMS for a boy, and I really think it isn't the best choice for a girl. Like others have said, the name Bentley is a boy's name. I feel like regardless of how much you may like the name for a girl, others will consistently associate it with "boy," which may be frustrating for your LO.
I do understand the appeal of unisex names, though (even if I don't personally like them). What about Bailey for a girl? I think this name is more commonly accepted for both boys and girls, but still has the "ley" ending that is similar to Bentley.
