I am having the worst time finding a double stroller that actually will fit in the trunk of my Yaris sedan! The trunk is actually relatively spacious for such a small car, but it's still been a losing battle thus far!
The Combi side-by-side looks nice and would fold up small enough, but I was hoping for a stroller where the kids sit in "single-file". Has anyone else had any luck or any recommendations in this area?

You may just have to get the side by side. We got the single file duo type but it won't fit in my Maxima either. We opted to get it and just know that we will have to drive the sport track (truck) when we need to use it.
Have you tried the Britax B-Ready? That way when your older child is out of the stroller you and just use it as a single. We have it and I think it might fit in a yaris, it gets decently small when it is folded up.
When we purchased it they were having a sale and the stroller was 20% off and you could get a carseat or 2nd seat for free.
We have the combi and I would recommend it. I think side by side strollers are more fun for the kids especially as they get older. It's not that hard to push a SBS as you think-I get it through the small doorways of my doctor's office just fine.
I also can't imagine a double would be a good investment with a 3 year gap. We had a 1 year gap and it didnt get all that much use as my son stopped using the stroller months ago. I would wait until LO gets here to see if she's still going to want to use a stroller at that point. You can also babywear and push a single which is a much easier option I think especially when your first is an infant.
