I was reading the instructions with the baby thermometer and it says to use a water soluable jelly and NOT to use Petroleum jelly. What exactly do you use? And what do I actually use the Petroleum jelly for if not taking rectal temps?

You mean like vaseline? People will use that on baby boy's circumcision to help it heal. You could also use it for diaper rash. The only thing we used it on was eczema patches. We never took the temp rectally, but KY and most personal lubricants are water soluble.
they have water soluble jellys specifically made for rectal checks available in most baby care sections. We were still doing rectal temp checks for DD when she was 1 yo. she kept getting ear infections so Dr wanted a really accurate temp check whenever she got sick.
