Emory is a boys' name. (It is actually my father's and grandfather's name.) I loathe its use for girls. Emmelyn wins by default, but a better choice might be Emmaline.
I like Emery better than Emmaline. But I do associate it more with being a male name.

I like Emmelyn a lot. I would spell it like this also because I would get sick of people calling her emme-line or leen, both of which I don't care as much for.
Those are two of our finalist girls names also The way you have Emmelyn spelled IMO would be pronounced Emma-Lynn... If that's not what you're going for I would spell it the "old-fashioned" way Emmeline.
Also - I've done a fair share of research on the name Emory and from what I've gathered, Emory is the traditional masculine spelling, and Emery is the traditional feminine spelling.
I hate Emory/Emery. It is a nail file to me, and that's all it will ever be.
I love Emmaline, but pronounce it Emma-LINE. I don't like Emmelyn at all. Sounds like how a two-year-old might say lemon.

To me Emmeline is pronounced emm-eh-leen or maybe emm-eh-line. The way you have it looks like emm-eh-lynn to me which I think sounds pretty.
While Emory and Emery were both traditionally masculine names with Emory being the much more common spelling. I don't believe the spelling Emory is as common now, but I think it is still used more commonly for boys. Emery is a common girls name and has shot up in popularity in recent years. I would use Emery for a girl over Emory. I don't immediately think of a nail file but I do think of the University. Especially with the Emory spelling.

Re: Emmelyn or Emory?
me too
This. Emery/Emory reminds me of this:

This.
Thanks everyone for your comments. They're much appreciated!
We prefer that Emmelyn is pronounced emm-eh-lynn, not emm-eh-line, which is why we opted out of the Emmeline spelling.
I hadn't really thought of Emory sounding more masculine, but now that I look at it, I do prefer the Emery spelling.
Thanks again for your input
You can also pronounce Emmeline ( Emma-LEEN). I like that better than Lyn or Line.
