I just stack them and put them on a shelf in our entertainment center. DD knows that that door of the entertainment center is hers, so she just goes and gets them (or the other toys that are in there) when she wants them.
I will probably be flamed by the safety police, but I put them in small zip lock bags. My DS has one of those cubbys in his rooms that has nine square baskets in it that kind of look like drawers, so I lay all the boards flat in one of the baskets and just throw all the zip locks in on top. Easy to get to and easy to clean up.
I had one of those metal wood puzzle organizers from Target, but he used to tip it over and spill out all of the pieces when he was trying to get to the puzzle he wanted.

I zip them into the meshlike pouches meant for washing lingerie in the washing machine. It's perfect because they still stack, but no pieces ever get lost, and there are no strings or any way to suffocate if DD tried to put the bag over her face or something.
My grocery store sells the bags for about $2.00.

funny you ask this. I was JUST at target and saw a rack for puzzle boards. It came with a couple boards, maybe 4 but had room for maybe 8 or so... I had never seen it before and was debating on a while if that was going to be a purchase of mine today or not.
You can by metal racks to put them on. I was at my friends house today and she had one in her sons room that held like 6 or so puzzles but I forgot to ask her where she got it. I've seen them at Target but it included some puzzles with it and the rack was smaller than most puzzles.
