if you're not looking for stay dry, i don't see why you couldn't use flannel, but i'd personally use fleece anyway. poop comes off of it pretty easily and i wouldn't want my baby having the feeling of wet flannel against their skin.
plus you don't have to do any sewing w/fleece vs flannel you'd have to do something to the edges to keep it from fraying apart totally.

I use fleece for this reason when I need a liner. You don't need the $12/yd stuff either.. I use the cheap walmart stuff. I cut up some flannel receiving blankets for wipes once and thought to myself "I don't mind a little fraying".. After the first wash I spent 15 minutes trying to untangle all of the wipes. They were stuck together in big clumps because of all the frayed edges. They worked great... but just make sure you hem them, or sew two pieces together and turn and topstitch. They don't just fray a little bit.. they make a huge mess! lol.
You can buy a huge piece of fleece at Joanns or Walmart dirt cheap and as the other posters said it's nice not to have to hem it and it is much easier to get the poops off fleece than flannel because of the texture.
