Yup, there's Caribou Baby in Brooklyn - the Williamsburg/Greenpoint area and it's pretty close to the BQE.
There's also Metro Minis in Manhattan on the UES but their actual CD selection isn't huge.
Both places also have a large baby carrier section, and organic/natural toys, clothes, etc...
Sadly, that's it-- there is a consignment store called Monk's trunk on Flatbush that sells some used ones, but they are frequently out.
Babies R Us of course has gdiapers, which have cloth inserts as well.
