when they were babies we used different colored rubber bands so pretty much what you're doing.
when they went to daycare i got the inchbug bands, which are nice. now that they're older & we dont take bottles to daycare, I still use the inchbug ones for their sippie/straw cups when we go on playdates & stuff b/c a lot of people use the same cups & whatnot.
I'd marked their nipple collars with sharpie (DS has a different nipple flow than DD) but it kept wearing off. I ended up using oil based paint pens to put their initials on their nipple collars and it works GREAT. It's been several weeks of daily washing in the dishwasher and the initials are barely showing any wear.
We don't label anything, but we don't typically feed them at the same time either. Even when they are fed together, we just keep their bottles in different places near each baby for easy identification.
When they were on different formulas I put a plain rubber band on all of E's bottles to differentiate them. Then I got the inchbug name labels which I love.
I put a big X on the bottom of DDs bottles (she is on sensitive formula). It stays on even after multiple trips through the dishwasher. I have them separated in my cabinet this way, Xs on the right. Sometimes I'll just whip out my permanent marker and darken them if they're getting too light, but the mark lasts a good 3-4 months. It's worked great!
When they were on 2 different formulas Joey had blue ringed bottles (playtex drop ins) and Nathan had green. When they moved to the same formula we didn't discriminate bottles.

DS1 gets blue, and DS2 gets green.
We got them in pink and purple for daycare as well. However when we are home we just grab any bottle when we feed them.
