We run them through the sanitize cycle on the dishwasher.

I use a medela sanitizer bag. They are inexpensive and sanitize bottles in one minute in the microwave. I highly recommend them.

The NICU put all our bottles in a medela sanitizer bag and melted them. Bottles say they aren't safe for the microwave. We just put them in the dishwasher. Once a month we boil a pot of water and put all the nipples in to really get them clean.
