I have a new set of prefolds coming this week. Can I throw the new ones in with my old ones for one of the washing cycles? Or do all of the cycles have to be "clean" cycles? I hate the waste of water with the prep process, so if I could kill two birds with one stone, that would be awesome.

You can totally throw the new ones in with other dipes or even other laundry to get them prepped. I have always done a cycle with my towels. I use less detergent and as long as you do another cycle with the dipes afterwards there is no problem.
Actually I would recommend prepping seperately from other diapers. What prepping dose is clean the natural oils from the fibers so that they become absorbent. If you prep with other diapers in the load those things can pick up the oils and become less absorbent. Prepping with other laundry (towels, clothes, whatever) is perfectly fine and I do that a lot to save laundry. Just make sure you use CD safe detergent.
