The Xavier I know is the same as this. The X is pronounced as a Z (like xylophone) and they call him Xave/Zave. I like it. I'm not aware of the religious connotations though?...

I have a nephew named Xavier, and people in their 20s/30s tend to have one of two reactions to this name: girls go "Like the Cabbage Patch Kids!" and guys go "Yeah! X-Men!" This sounds sexist but there have been very few exceptions. It's pretty funny.
We pronounce the X (so it's Ex- avier) and usually call our Xavier "X". It's cute because his brother's name starts with an O, so they are X and O (hugs and kisses, for those slow people out there )
That said, as much as I love my little nephew, I don't love the name. It's such a mouthful, plus it's getting pretty popular.

but I think I would use the "zavier" pronunciation too! With that you could use Zave or Z. If you love the "ex-avier" pronounciation I love X for a nn like PP stated!

ETA: I should add ... I just don't like the look or sound of it. It also sounds like you are trying to name your baby some comic superhero name.
