I'm not a huge fan of the 'ryn' spelling, mostly because it feels abbreviated. Kathryn only has 2 syllables, whereas Katherine has 3. I do like Catherine, but if you're going to call her Kate I think I'd go with Katherine.
My name is Kathryn and I love it-I think Katherine is really pretty too, but I've always loved how my name is spelled. I think it's one name you can spell with a Y and NOT be trendy

I personally don't know any Kathryn's, but I do know a Kathlyn. LOL I know, non-related names. For Kathryn though, I know of a girl that goes by Wren. I thought it was different and really like. So, I didn't vote because I like both.

I chose Katherine because it is the most common spelling. I figured it wouldn't be misspelled or butchered as much as Kathryn (where she would always have to say "Kathryn with a 'y'").
Didn't see that you plan on calling her Kate, I think whatever you choose will be the best. It's your choice, go with what you feel is most comfortable. Whatever you choose will be what YOU think is best for your daughter, so go with your heart.

Don't use "people won't be able to spell it" as a reason for going with one spelling over the other with this name. There are at least three actual spellings of the name, and as someone with the name, everyone is either going to ask which spelling you use or guess one.
All three are classic and old spellings and have been in use since before the US was a country. Go with the one you like best.
Katherine is my favorite spelling (C spellings included). My best friend is a Kathryn who goes by Katie, and she claims Kathryn is an older spelling. Not sure how true that is.I think if you're going by Kate anyway, very few people will ask her how it's spelled.
My great-great-great grandmother was Katharine, but she was German, so it was pronounced like Katarina.
