Funky stomach bug or time to give up bed time bottles

Since Friday DS will throw up after he eats a bottle and we lay him down for a nap or put him to bed.  We tried leaving him up for an hour after he eats....and he still puked tonight.  Do you think it is a stomach bug, its his congestion draining when he lays down or some funky stomach bug.  I took him to the Dr. yesterday and they told me to let it run its course and call back in a few days if he is still doing it.  I am calling tomorrow, I just wanted your thoughts.  Thanks!
