I love Amelia, but not Emelia. Trust me, it's a pain to have to spend your life telling people how to spell your name. If you're doing it just to have the nickname Emme, there are plenty other names -- Emily, Emmeline, Emery, Emerson -- you could use instead, or of course you could just name her Emme.
Regardless, I think Emelia Miller sound too similar together.

Emelia is a family name for me (my great-grandma) We have 3 Emelias in my extended family now. I say go with the E!!! (Probably because it's the way I've always known it).
I like the sound of the name, but I don't like the spelling. I would use either Amelia or Emilia, both of which are legit spellings - Emelia just looks like a misspelled version of one of those names, IMO.
I actually like the repeated sounds in Emilia Miller.
When I say Emilia Miller together (mn won't be used much) it does seem awkward. Emmie Miller sounds better together. Just name her Emmie.

I like it and I think it sounds fine with your last name. I worked with a woman who spelled it Emelia. Spelling it Amelia is more common, but spelling it with the E certainly isn't new (I like to look up names on the Social Security website and the E spelling made it in the list of the top 1000 names in 1880 - as far back as the data goes) and if you like that better, you should use it!
