What is your opinion- we currently have two kids Emily & Ethan. The third will be a girl. What sounds best:

Natalie Ann
Eleanora Ann

if you want to stick with the “e” theme then eleanora but i like the way natalie sounds because of the “ie” sound at the end

Both names are great choices, but I'd lean towards Natalie Ann. It has a nice flow and sounds sweet.
Eleanora Ann is lovely too! Ultimately, go with the name that feels right for you and your growing family. Either way, your new little girl is going to be precious!
