Feet are actually fairly easy. Using two colors can be difficult at times, but I think with feet it shouldn't be such trouble.
I would put her in high chair and possibly take tray off if it is in the way. I always put a piece of paper on something like a magazine and have it lined up perfectly beforehand. If your DH was there at the time, one of you can keep the paper ready and the other quickly plant her foot on.
Make sure to clean off the one foot before painting the other because otherwise she may get paint in an area of the paper you don't want it. Add the additional detailing after you have her footprints.
I didn't mean to make this so detailed, I just have a lot of daycare craft experience and wasn't sure how much help you needed.
ETA: If you have enough room without taking tray off you can distract her with a snack on the tray. When doing her feet you shouldn't have to worry about her eating the paint.
I use fingerpaint for most crafts and it works fine but tempera or really any would be fine. I would buy non-toxic so if you use it for a craft in the future with her hands, you won't have to worry about her tasting it.

@courtis22 No this is perfect!! I literally need step by step instructions. What kind of paint should I buy? Just normal washable paint in the kids' art section of the store? I guess I also need paint brushes to do the details.
I want to put it in a shadowbox type frame. She has a thing for butterflies -- I think I told you all W is named for my H's brother who passed away 4 years ago. He was William Patrick, she is Willa Patrick. Ever since then, butterflies are a symbol for him so I know this will mean a lot to her.
Do you have a bumbo? I get the best footprints by sitting him in there and putting the paper on a clipboard.

@shell I don't have a bumbo. Right now I'm thinking the highchair is going to be the best bet. I'm going to attempt to get the feet positioned right, but if that fails I'll definitely cut and paste!
This is literally the craftiest thing I have done since writing "Willa" inside her baby book.
