I registered at both. I thought that the selection was better at Target. Some women from church are hosting my baby shower. Since several of the women attending are elderly and there is only a Wal-Mart in town, I decided it would probably be easier for them if I registered there. I think my and DH's co-workers will be more likely to buy things from Target.
I'm doing both only because I wouldn't want people to drive too far if they don't want to. Wal-Mart is in our hometown, Target is about 30 minutes away.

I will say this - Target's return policy is notorious for changing for the worse... Took us four hours to exchange a carseat because they changed UPC codes (not the style of seat)...
But in all seriousness, register at both, just not for the exact same items...
I only registered at Target. My SIL registered at BRU and Target for her shower and nobody got anything from BRU because the closest one to us is half hour away. Target is within 10 minutes of everybody so everything came from there. PLUS I was able to find everything we wanted/needed at Target. We also received a lot of our larger items (furniture, travel system, highchair, etc) from family members before the shower so that helped narrow down our needs.
