Seriously it's completely fine. I work with Aveda color all day everyday and my baby is completely healthy and so are all of my coworkers and clients' babies. Please don't use vegetable dye, I don't know what doctor told you that, that stuff is crap and horrible for your hair. Also have it done at a professional salon, don't do at home color, I wouldn't use that pregnant or not.
I dyed it myself using Olia brand ammonia free oil-powder based permanent color bought at drugstore. It was easy to apply and color has lasted, I dyed it when I hit 4 months and plan to do it again, same color next month at 6 months for maternity pics. I had grays that were driving me nuts which is why I dyed it.
I don't let chemicals seep into my scalp even when I'm not pregnant, so I wouldn't start now. It has not been proven to cause a problem, but that doesn't mean it's safe in my opinion. I guess I feel like if you are asking the question then you feel a little apprehensive, in which case just err on the side of caution. Highlights are supposed to be better than full head color as it doesn't touch the skin.
But I am hippy dippy. I limit all exposure to chemicals - no perfumes, nail polish, commercial cleaning products, weird chemicals in beauty products, etc. in my house. But I have always been that way and enjoy making my own products.
It is fine, my midwife approved it. I did an all over hair color at 14 weeks. My roots were BAD...I wasn't waiting!
