I'd probably choose the zoo over the aquarium as well, but agree, its more of a 1/2 day activity. Also depending on which day you may be heading into the city, traffic may be a nightmare. I'd take the train if that were feasible (but I'm pretty close to a train station out in the 'burbs).
A few blocks walk (maybe 1/2 mile) from the zoo is Oz Park; Kinda on the small side, but cute if you wanted a change of scenery for your little one to run around. Fireworks are at Navy Pier on July 4th, around 9-9:30 if you wanted to spend the whole day in the city.
Check out Field's and MSI's websites- there are usually a couple free days a month. The Shedd has free days too, but you only get into the very basic aquariums with the free pass. All the cool exhibits cost more.
We just spent the morning at Buckingham Fountain today. It was nice! But there was no street parking bc of the Taste and I ended up paying $24 for just a couple hours. LP Zoo's parking will be about the same.

We are staying in St. Charles by my sister the night before, so we will be driving from there. We also plan to come home (Michigan) after the zoo.
My mom stayed at the university of Chicago when she had cancer, so I'm used to navigating the city. I'll admit, I don't particularly like it though.
It's been at least 10 years since I've been to the aquarium. If it's that busy I'd rather skip it with a toddler in tow.
