  What province are you in? The stores I will suggest are in Southern Ontario

  I just bought some diapers from sogreenbaby.ca.  They have free shipping over $99.

  When I was putting together my dream stash (not pregnant, but TTC) I did up a whole spreadsheet of stores with the lowest prices I could find, because I'm neurotic like that... I didn't go by region of Canada, just the ones that were cheapest. This doesn't include sales.
  Tall Giraffe is based out of Manitoba. BG NB are $15.95, BG 4.0 are $21.95 and BG FT $23.95
  Huckleberry Baby Shop is based out of Nanaimo, BC. BG 4.0 $23.95
  Cozy Bums has 4.0 for $20.45 and FT for $22.95.
  Some American companies that have affordable shipping to Canada, and good prices are:
  Green Mountain Diapers is also a good one, they're not canadian but I found their shipping to be very low. They have BG Elementals for $23.31 (when you buy 6 i think)
  Nell's Natural Baby has great package deals for BG. 3 pk of NB aio's are $38.84, 6 pk of 4.0's are $104.69, and 3 pk of FT's are $59.84.

  I should also mention that Cozy Bums not only has great seconds sales, but they also sell their demo diapers. My friend has bought a few that were demos and said they were in fantastic condition. They're technically used, as they have been handled and fiddled with, but they haven't been actually used as a diaper on a baby. Right now they have BG 4.0's for $17.95, the cheapest I've seen them.

  That's what I read on their shipping policy, but then my friend told me that she uses a service called myus.com, where you get a US shipping address, which is the myus company, and then they re-route it to you in Canada. I use it now when ordering stuff from American sites that don't ship to Canada (like DSW).
  EDIT: She has used this site with Nell's to order diapers, including BG, no problems so far.
