My sister's BF is Stephen, supposed to be pronounced like Steven, but everyone pronounces it "Steff-enn." He often wonders why, because he thinks "Steff-enn" is spelled Stefan, like in your OP.
if you want it pronounced that way, and want to avoid confusion, you can probably go with spelling it Stefen.
I would pronounce Stefan as Stef-on because that is how it is pronounced in the other languages that I am familiar with. I think those familiar with European languages would tend to pronounce it Stef-on, while others could easily be swayed to pronounce it however you want it.
