I'm not in NYC now but I've spent a lot of time there - both for work and on vacation. It all depends on what kind of experience you are looking for...
I love staying in mid-town b/c I have friends nearby and l like feeling like a "local"
...I'm a total poser. 
When we did a family Christmas we stayed near Times Square at a total dive (my MILs pick) that I completely judged...BUT it was clean (relatively) and safe(I think) and the location couldn't be beat. AND it was affordable - around $200/night. Hotel Edison. But like I said, I scrunched up my nose at the place but it wasn't that bad - and really, in NYC you don't spend that much time in the hotel anyway.
When I've stayed with my H we've stayed at a Hilton (near MSG - on 34th or 35th) that we really liked. It was brand new in 2010 (?).
We've also stayed at the W@Union Square. That was great, too.
We've moved on from hotels and really like staying in rentals. While the food in NYC is world-class for any type of meal, I just don't like to eat out/snack all the time - I like having a kitchen - We've rented from Air BNB and VRBO and had nothing but great experiences.
I'm sorry this got so long. I'm just excited and now I want to go back to NYC!!

Have fun in the City.....I always stay at the Penta hotel/ aka, Hotel Pennsylvania, great location/convenient to Penn station, madison square gardens in Chelsea at a pretty good price but cheezeface has some great ideas to consider according to your time frame and what you want to do...

Since I live in ny I may not have a lot of hotel suggestion but i can help you with restaurants. So let me know what type if food you like!!!
I would love restaurant/food suggestions! Especially the pizza joint and bagel spots! So bring them on. We will be going to Vermont as well since my dad lives up that way in upstate.
Most italian pizza place is decent. Grimaldi is very famous and the pizza is great, I believe they hae one in Brooklyn and one in the city. You can get great bagels in most deli, if you are in mid-town, Ess-a-bagle is great place for bagals.
There are tons of cute restaurants in the soho and east village, depending what type of food you want. Both areas are good to walk around and people watching. Feel free to let me know if you have any questions.
Grimaldi's (sp?) under the bridge in Brooklyn is sort os a "have to" for pizza. Walk the bridge from Manhattan in the late afternoon, have pizza and walk back so you can see the city lights/skyline at night. They only take cash - at least the last time I was there.
I can't think of any other pizza places that I went to when I was (mostly) sober.
I love little hole-in-the-wall places...There is a great place in China Town for dumplings that I love...Vicky's or Valerie's....Vanessa's! I'm pretty sure it is Vanessa's.
I also discovered (via yelp) a great Greek restaurant in Alphabet CIty - Pylos - and it is one of the best meals I've ever eaten. EVER.
We went to a fancy-schmancy place - Eleven Madison. It was wonderful but a bit too stodgy for my tastes. I think we were 30 years and about 3 million dollars out of our playing field in that place.
SALT is to die for.
We don't have Dunkin' Donuts where I live so I loved getting coffee from there each day. It's good coffee!
We used to have a lot of business dinners at Quality Meats (right off Park Ave.) and that was always impressive to the men in the group.
It's been about 3 years since I've visited so some of this info may be dated but those are the ones that came right off the top of my head.
