My boss's father-in-law passed away(from cancer) a few years ago. We collected money and bought an arrangement and then used the rest to donate to St Jude in their honor. Typically some place like that has a "donate in honor of" option. They sent them a card letting them know the donation had been made.
As someone in the fundraising field, I think this is a great option. I would try and give to a place that would have meaning to him - does he serve on any boards? Is there are charity that your office occasionally does food drives for?
If those options don't work, then I would go with kids or cancer. They are probably the two areas where most people can identify. Even purchasing presents for a child off of an Angel Tree might be a good idea.
Most places will send an "In honor" card to your boss. Some might also send a Thank You note from the receipient. I worked at a domestic violence agency and when the mothers would pick up gifts for the children at Christmas, they would fill out a thank you card that we would mail to donors.
If the charity doesn't do something like this, you could buy an ornament that would represent the cause you gave to. Then he would have reminder of the gift given.

You can donate livestock, medical supplies, fresh water (or a well), clothing, trees, etc. to a family in a third world country in your boss' name.
