Hooray! Our little guy is finally big enough for his BG 4.0!
I had purchased 2 wet bags, one for liners and one for covers. Do I need to store and launder them separately though? I'm EBF, and using a thin liner that catches some of the poop.
When you're talking about the covers and liners are you actually referencing the shell (the actual part that looks like a diaper) and the insert (that you stuff the shell with)? That's what I'm guessing.
To answer your question, yes you can wash them together. As far as storage some people stuff them once they're washed so they're ready to be used and I think some people just stuff as they go.
If you're talking about liners (what you use to catch poop or you lay between baby's bottom and the diaper, which you also reference) I think most people just dispose of these, but I have seen that some people wash them as well. Of course some people do use a piece of flannel as a liner for other purposes and that's washable, I guess I'm not sure what you're using! As PP said as long as you aren't using a liner because you're using a non-CD safe cream or something like that you're fine to wash everything together.
Also, FYI you don't really need liners to catch poop if you're EBF'ing as BF poop is totally water soluble. You can just toss poopy diapers right in the wash, but of course how you handle them is your choice just wanted to let you know in case you didn't. GL!

FWIW my friend washed the thin liners because she read you could do that and reuse them. They ended up clogging up her washing machine and she had to pay a lot of money for a guy to come pull out half washed thin liners.....super gross. If you get the ones that are on a roll, you can actually cut them in half. And like pp said, you don't have to use them until the poop starts getting more solid, like when they start on foods. My husband uses them now (babies are bm and formula fed) and it makes me nuts!

It sounds like you're making things more complicated than they need to be.
One wetbag for everything. Remove the inserts from the cover before tossing in. No thin liners to catch poop since your LO is EBF - everything is water soluble and can go right into the washer.
