I know you didn't ask this, but these names remind me of prescription medications like Mirena. I would say Malina is pronounced like Muh-lee-nuh, and Malena is pronounced like Muh-lay-nuh. The could me shortened to Mallie, Molly?, Lena, Lanie, etc.
According to Behind the Name, it looks like these two spellings have different origins (and Melina, as PP mentioned, has a different origin all together). So maybe it sort of depends on which origin you prefer and the meanings and history behind the different origins.

My sister in law just had a baby girl two months ago. She named her Malena. Ma-leen-uh. She spelled it that way because she knew of a little girl whos name was spelled that way, and she didn't want people calling her "mel" if she spelled it with an ME.

Just FYI melena (mah-LEEN-uh) is a medical term for bloody stool. Maybe I only know this because I'm an RN but I could never use this name because of it. Probably most people wouldn't make the connection but I would want someone to tell me before I decided on this name.
