I haven't quite figured out how to address the stockings at the grandparents' houses - but DH's parents & my mom have stockings for DS.
DH & I will have to talk about whether those other stockings are from Santa or from the grands. It doesn't seem implausible to me that Santa would make a stop at every house where we celebrate Christmas, but we'll see.

PLUS, my mom doesn't do stockings unless we are there Christmas morning(which is fine and actually what I'd prefer.) But it seems weird the IL's would give a stocking "from santa" but my parents wouldn't....
Santa fills all stockings, no matter the location. So, when my mom hangs up stockings for my nephews (and everyone else in the family), Santa fills those. Santa fills the stockings for the nephews at their house, too.
It doesn't seem weird to the boys (I assume) because Santa is filling these stockings for everyone. Like, there's a stocking there with my name on it that "Santa" has filled up. Incidentally, Santa also leaves a small present or two under the tree for each boy. I'm guessing they're more excited about gifts than where the gifts came from.

Do they get presents from Santa at your parent's house or or the presents from grandma and grandpa? I would say the stockings are from who ever the presents are from.
Santa fills all of the stockings, everywhere. Each family member has a stocking at our house Christmas morning. We also get stockings at the IL's, where again, every single person gets one (even guests). The kids (my niece and nephew are a bit older and have had time to ponder this) have never questioned it. Every other year, we celebrate at the IL's on Christmas Eve, so to deal with any confusion on those years, we open presents/hang out/have a big meal during the day. Then go to an evening church service and return to the house for stockings. The story is that Santa must have stopped by early in his trip and filled stockings at IL's (but no one gets Santa presents there, only stockings). Then, since he has to travel all over the world and he knows we aren't in bed yet, he stops at our house later that night, so we wake to stockings at our house.
We don't see my mom ever at Christmas, but if my dad were still living, I bet we would all still get stockings there, too. Maybe we'd add that Santa just thinks its fun to visit ALL houses every Christmas, even though he knows where we really live. I know Santa found us (while visiting) in Michigan several times, even though we were all really worried.
