There are several options. The Hilton, which is by the Aquarium, is a nice place. There is also a Hyatt Place in that area. If you want a local, non-chain, try The Taber Inn.

My husband and I have stayed at the Hilton and enjoy that it's quiet and thought that the beds were pretty comfy and the breakfast was good, but you had to pay for it. We've also stayed at the Marriot Residence Inn several times which we've also enjoyed. They're rooms have a bit more space (if you're staying for a longer period of time) and they have a good continental breakfast and their service is good; the people who work there are very nice.
Some good restaurants to check out: S&P Oyster Company, Bravo Bravo and Riverwalk are some of our favorites. Riverwalk is kid friendly, I don't really know about S&P or Bravo Bravo...

What kind of place are you looking for? If you like a slightly high-end hotel, the Mystic Marriott is really nice, but it is technically in Groton. It is one exit up from the Mystic exit, so you are not far away. Old-style classic hotel = Inn at Mystic. Boutique hotel in downtown: Whaler's Inn. The Hyatt was just recently redone and is supposed to be nice. There are a few budget hotels right off the highway like a Day's Inn, Residence Inn, etc.
There are some great restaurants in town. Bravo, Bravo is delicious. Azu (same owners) is good, but loud. Daniel Packer Inn is old-school classic style restaurant - very Mystic. if you like Sushi/Japanese/Chinese - head to Peking Tokyo - the entrance is tucked in the corner of a plaza and looks like a hole in the wall. Inside is much bigger than you expect and the food is really great quality. Love them!
Not sure what you are planning while you are here, but there is the Seaport, the Aquarium and Mystic Village for the typical tourist spots. Take an afternoon to hit the Stonington Borough - less than 10 minutes away and is a quaint little area with shops and restaurants. Easy to park and wander. Casinos are also close by if you want to hit them up.

I agree with kristin on Azu and DPI. The bar area of DPI is VERY small and can get uncomfortable if croweded. I love Peking Tokyo and go to lunch there sometimes. If you want to venture out of Mystic. Stonecroft in Ledyard is REALLY good. Pricey but the atmosphere is really romantic.
