My two month old will grunt, flail his arms and legs and just generally fuss about in his crib before drifting off to sleep. As long as he is not crying, is it ok to let him do this? Sometimes it can go on for over an hour!! I feel like I am neglecting him - I don't want him to feel abandoned or like no one is paying attention to him.

For sure. Sometimes they just have to cry for a minute in instances like this. We're only human. And humans have to pee.
DD goes into the crib still awake, and fusses and moves around a bit - sometimes for up to a half hour, and then she falls asleep. I leave her be (I have a video monitor). If she starts doing that whining/coughing noise she does before she starts full out crying, I go and get her, otherwise I let her work it out herself.
Now she also fusses for a while before totally waking up when she is hungry. In this instance, if I wake up for the fussing I just go and feed her. I know its in escalation mode...

This. My LO has a "come here" yell, too. If he's just making noises I leave him alone because half the time he settles himself.
