Do you think that someone named Brendan John would get called "BJ" naturally or in making fun by some people? I didn't think of it but husband's concerned...
I don't think that I knew a single person's middle name during school. I still don't know the middle name of friends I've had for 9+ years! Also, you go by your name or nickname because you introduce yourself that way. If his name is Brendan, why would he go by B.J. unless he starts it?

This. Unless you plan on having him use both names every day, I don't think that nickname would emerge.
I don't think people in our generation and younger will naturally call him BJ, since we have another association for that term. Older people may ask, "Will you call him BJ?", since that was a popular nickname back in their generation. But if you simply say "no", they won't put up a fight.
It is possible that he will get a bit of teasing in middle school.
I don't think he will... Not many kids even know their best friends middle names so unless someone in your family starts it (which you could swiftly and firmly correct them on!) I can't see it
My DH's name is Bradley James, and he ever got called BJ. sure people make a reference to it every now and then, but he's 24 and just laughs it off. it was never a problem growing up, and still isn't a problem, just a joke every once in a while! i wouldn't be concerned about it, if you like the name go for it!
