How would you spell Mad-a-lin. I'm stuck between Madelyn and Madeline. I do not want to to be pronounced Mad-a-LINE, but rather Mad-a-lynn...what are your thoughts?

"Madelyn" because the little girl in the books was "Madeline" (the Parisian Orphan) and that was pronounced "line" not "lyn" so people would probably mispronounce it on you.
I know several Madelines whose names are pronouced Mad-uh-LYNN.
I think it's kinda like Genevieve. Unless you're in a french speaking country (on average, this is not statistical!), or rather, if you're in a predominantly english speaking country, people are going to assume that a french based name is pronounced in an English manner.
It's not like you see Genevieve and think immediately Jon-VeeAv, right? At least, not in the US (i may be wrong)

My friend named one of her twinsies Madeline, and no one has pronounced it incorrectly, for what thats worth. She is only 5 months old though, so I suppose there is time
