I measure both arms (bicep area), waist (smallest part), hips (2 fingers below bellybutton), both thighs and calves. Measuring is hard though. You have to get the tape in the exact same spot in order to get an accurate measurement.
I have also measured my neck, chest, right under chest, and knees but rarely ever see a difference so I cut those out.
Also - a little trick I use is finding a mole or something in the area you are measuring and use that as a guide so you get in the same spot each time.
A trick for measuring your arms, if no one is helping.. I put a piece of tape on the end of the measuring tape, stick it to my arm and wrap around. So much easier!
I have been doing the Chalene Extreme program and they have a great guide for taking measurements to help with consistency Here is a rough outline.
Chest- measure directly at nipple line
Upper Arms- measure 7inches down from tip of shoulder (don't flex your biceps or triceps)
Waist- measure at belly button
Hips- measure at widest area of hips (you may have to turn sideways to see where this is)
Abductors- measure just under buttocks (otherwise know as "saddlebags"- feet together for this measurement)
Thighs- measure 6 inches down from inseam (have legs apart and weight evenly distributed on both feet. Dont stand on one foot while either thigh is being measures)

I record all of this in an excel spreadsheet.
