I know they're both common but we don't care about that.
Either way the middle name will be Grace. Ella just feels right but my husband and I both have E names, being called the 'E family' might make us gag a little. He suggested Stella which has really grown on me, she could be named after my dad Steven, but not I'm not sure I'm ready to trade in Ella just yet.
Re: Stella or Ella?
I agree that all Es is a little gag-worthy, but not fatal if you are planning on having other non-E kids.
Stella is very pretty and the connection to your dad is sweet. There are other -ella options: Della, Gisella, or Ella as a nickname for Gabriella, Adela, etc.

You say popularity doesn't matter, so... Ella
Ella is prettier, classier, more adaptable, and sounds more professional when your daughter gets to be an adult. Stella just feels so unappealingly quirky to me.. it better fits a dog or the old lady next door.

I had this delimma with our FC. My favorite girl's name is Heidi and my husband is absolutely stuck on Henry for a boy, but do I really want to two children with the same first initial? I think it's cheesy, but, after a while, I decided, who flippin cares? It's my favorite name, I'll stick with it.
If you like Ella (which I personally do, too), then go with it. People can get over it and if you have a second, just go with a different first letter!
