As long as the honey is cooked, it's ok because it kills any potential microorganisms that can cause food borne illness. For honey, it's botulism. Also, when it's a store bought baked good, typically testing the raw material for a known microbe is part of their acceptance program.

According to this website, that is incorrect. Baking does not expose the botulism microbe to high enough temperatures to kill it. While botulism is rare, I am still going to be careful and not give DD any honey (even in baked goods) until 1 year of age.
