Ooooh, I have tons of recommendations! But first, which cruise company are you thinking about? Regardless, they all only run from mid-may till mid-september. I was thinking June would be the nicest of months, but DH thinks July/August. All the cruise lines port at the same cities (last time I checked). And, they all offer the same excursions for when you are off the ship- so really, when picking which line you'll want to look more into price/value and not so much what is offered off board (of course, some offer some amazing stuff ON board- so that will factor in).
If you do go on a cruise, they all offer land-tours also that you can do before/after you get on the ship. They take you all the way up to Fairbanks and Denali National Park. Those are both really awesome places (because, I live in Fairbanks- so you could come see me!), and you get to see all kinds of wildlife at the park. I 100% recommend doing the land tour if you can. I used to work for one of the cruise lines in fairbanks, and almost all of the tourist said the land tour was better then the cruise (and the cruise was awesome).
Okay, that's enough info for now. Let me know if you have more questions, or questions about specific ports/cities/tours, ect. Happy vacation planning!
