I haven't had to worry about which BG 3.0s I used for overnight since I had them fully unsnapped to accommodate the triple stuffing and his daytime diapers still have one snap done up. But now he's almost at the point that I need to fully unsnap his diapers and read somewhere that I should identify the overnight diapers since the elastic tends to stretch a bit more from the extra stuffing.
I bought some iron on appliques but just started to think that they might compromise the water proofing of the cover. Has anyone used iron on appliques on diaper covers?

i wouldn't iron PUL. It'll melt and delaminate.
Try putting a mark on the tags of the overnights with a marker.
I agree with PP. Or you could also sew a piece of colored thread somewhere on the inside lining or tag to denote the difference.
