So I originally registered at BRU and Target. Well, I really only wanted one registry so I found everything at Target that was on the registry at BRU and got rid of my BRU registry. When I looked at my Target one the other day, I realized about 70% of the registry has to be purchased online! This means there will be shipping costs on top of the gift for people. Is this a major problem?
Just an FYI, I live in WI and I am having a shower in MI where my family is. If I register for everything in store (which is not possible at Target, since they have very few things in store I want) will that be a problem when they shop at the Target by them? So is it better to have more online? I also am having a small shower in WI after that one.

I think everyone will have a different opinion on this.
DH & I don't have a good BRU near us, so we decided not to register there. We registered at Target (in person) and then online for Amazon. As time as passed, some things are online only for Target. I HATE Target's shipping and handling charges most of the time.
As I have gone through work showers - and as we get ready for our coed shower this Saturday - I have noticed that almost every single thing available at Target (in store) is already purchased. The only people who have purchased things online at Amazon (yay- free shipping) are the ones who cannot attend, so it's easy to ship things to us that way.
No matter what, be prepared for people to make their own decisions about what they think you need, not necessarily what you want.
Depends on your guests....90% of the time I personally would order online to save a trip to the store, but a lot of my guests don't operate that way.
I think you should have a substantial number of things available in the store. Can you go into your local target and find things that are in-store only?
I would also check out amazon.com--they probably have a lot of the online only items of your target registry, but cheaper and with free shipping.
My only registry is at Target and yes a lot of items are "online only" which works well for people out of state not attending and for people like me who prefer to shop online. They do offer free shipping on a lot of items if they are over $50.
For the ones who shop in store, if they don't see anything they want to buy (or nothing is left) I would imagine they'd either just pick something else or just get a gift card.
No matter where you register its not guaranteed you're getting what you register for. People will always buy what they want.

I understand your dilemma, 80% of the stuff we actually want cannot be found in store (unless I had a BBB near me, it would be closer to 50%).
After the normal shipping deadline passed for buying things online, I beefed up my instore Target registry. I know most of my family will shop last minute in store and I'd rather have easier stuff to return than clothes. They could become frustrated if there are no options. I already have a bumbo, boppy, and bouncer from friends, for instance, but I registered for them anyway. They are so easy to take back if people buy directly from your registry.
We registered at BRU for an instore registry and then did an online only one with Amazon (free shipping). I thought this would be a great compromise b/c a lot of the prices on Amazon were cheaper and there was a bigger selection for most items. I thought my friends would really like this option.
Apparently not. We only got 2 things from our Amazon registry. I was really surprised by this, but I guess most everyone really does do last minute in the store shopping.
Different Targets have different items... some might be out of stock and all that. So even if you register for more in-store items, your guests might be out of luck, anyway, if their store is out.
You know your guests best... are they the type to want to go to the store themselves or are they the type to buy online and have it shipped?
If it's the latter, then you're fine. If you think some of your guests might get aggravated, then I would add a few more in-store items.
Ditto what everyone else said about knowing your guests. I am registering at Target and I am running into the same problem. Most of my guests will want to purchase at the store so I think I'm going to end up buying the online only items myself. I'm just going to try to make it a point to have the majority of the items available for in store purchase.
