I don't remember my pain being any different when I was on Clomid. This month on Femara I have been in pain almost every day.
Good luck!
ETA: I normally have pain during ovulation and then excruciating pain a few days before AF and the first two days of AF, then it subsides until the last day of AF. It wakes me up at night and hurts down into my legs and back.
butting in:: no experience with Clomid went straight to injectables.
There is a research study going on now and they need "spit" from people who have been surgically diagnosed with Endo. If you haven't already please go to www.endtoendo.com. The hope is to find an easier way to diagnose so they will be able to diagnose early and prevent more women from having fertility issues associated with Endo.

Clomid made my endo pain significantly worse. My RE told me that fertility meds basically "feed" the endo. I had a 2nd lap after my 3rd round of clomid to clean me back out before starting injects.
