Empty boxes wrapped like presents. Just get some cute wrapping paper that matches your shower theme. Put ribbon around them. You can tape/tie them together so they don't separate. Place in the center and you're done!
I actually did this for my wedding. I saw it in one of the bridal magazines. We got married right before Christmas, and our colors were red & black with gold accents--so it was perfect for us and looked really nice.
For a shower I hosted last year, I put flowers in plastic baby bottles. I hot glued the lid angled on the side of the bottle, which served as a vase. Then, I tied together three bottles with a ribbon to create clusters of flowers.

My mom got glass jars and found some dishcloth type cloths - she is wrapping each jar like the cloth is a diaper. She's still trying to decide what to put in them.
Funny aside...she was at BRU looking for diaper pins to pin them with. She asked one of the employees where the diaper pins were located. He said "what are diaper pins?". Young whippersnapper

We didn't have separate tables at my shower, but my mom made a huge edible arrangement for the centerpiece of the big food table. Maybe you could do smaller ones? My mom did the pineapple flowers with a cantaloupe ball as the center, grapes as "lilacs," big strawberries as "roses," and covered up the foam base and filled in with leaves of kale.

This probably isn't helpful, since my shower will be at my parents' house so we're just having one big table. The centerpiece will be a cupcake tower or whatever large bouquet of flowers I get for my mom that day.
At my SIL's baby shower we did round glass vases (the ones shaped like a ball) and put big peonies in them. They looked lovely.

My Mom is going to buy a bunch of potted plants like ivy and ferns and wrap them in colored foil and tie them with ribbon. We will then give them away as prizes.
For my sister's shower I took potted spring flowers and wrapped them in blue tissue paper and gave them away as prizes after games. I also took cheap baby bottles filled with blue candies and tied balloons to the bottles for other centerpieces. Both were inexpensive and easy.
Don't know what they will be at my baby shower...but for my bridal shower my Mom had just bought small things of flowers from Home Depot and then covered the plastic "pots" with pink tissue paper and wrapped a ribbon around to hold up the tissue paper.
Kinda like this, but the flowers were taller and less full. But this give you the idea of the tissue paper kinda:
