What is the best way to wash them? Just in the washer at the end of every day? What do you do with the really dirty diapers? Thanks

I wash every other day. If you do some Googling, you'll find tons of instructions on washing cloth diapers. It seems like the baseline routine is:
Cold pre-rinse, hot wash with a cloth-diaper friendly detergent, extra rinse
I personally do a hot pre-rinse and put vinegar in my extra rinse. Sometimes I'll do a pre-soak in Oxyclean as well. It's what has worked best for me.
When babies are exclusively fed breastmilk, you can throw poopy diapers straight into the wash. Yes, it comes right out, and no, it doesn't contaminate your machine. When babies eat solids or formula, you need to get the poop off the diapers before you throw them into the wash. I rinse them out in our half-bath sink. Some people use flushable liners to catch poop, and others install diaper sprayers on their toilets. Some just scrape the poop off.

I wash daily but I have twins in CD and I used to have 3 in CD.I use a diaper sprayer but I didn't need one before the children started solids.
I usually wash in the morning since with little ones it can take the better part of a day to get 2 full wash cycles in.
I wash every other day too. I have a wet bag that lines our diaper pail (a trash can with a pop open lid) and just toss everything in the machine together (we're EBF, once you introduce solids I'll have to dump the solids in the toilet first as pp mentions). Unlike most ladies here I do a bit different wash routine. My machine doesn't have the option to just rinse but I can add a second rinse to another cycle, so I got out the manual and figured out how to do it.
I have a "stain treat" cycle that I use and I manually override the water setting to the highest level. Then I add a soak to help dissolve everything really well and second rinse b/c Evangeline has sensitive skin. No problems with staining, stink, or rashes whatsoever.
I wash every 3 to 4 days.
I do a rinse on cold, then a hot wash with detergent. Thats it.
