I lived there until I was 18 and I can tell you the weather in May can range tremendously and there's really no real answer. It can be 40 degrees or it could be 75. It's best to look at the 10 day forecast before you go.

Also... any truly MUST MUST sees while we are there? We are for sure going to Copley Square, the zoo (if the weather is nice... aquarium if the weather sucks), John Harvard's, Mike's Pastry, Prudential Center, North End, checking out the Freedom Trail, Faneuil Hall Marketplace. Anything we should be sure to dedicate some quality time for?

Ahh, yes I have the Children's Museum on my list, too. And it is like right next to our hotel. Duly noted. I will be sure to take the crew there (we're meeting DH's cousins and they will have their 2-1/2 year old and 8 month old also).

The Intercontinental Hotel and Spa by the Waterfront is centrally located if you want to do North End, Faneuil Hall, Boston Common, freedom trail. I would stay away from the new Waterfront area where the Renaissance Hotel is located because it is rather isolated from other parts of Boston. Mike's Pastry is good but also check out Modern Pastry on Hanover... best Canoli in my book. If you also want the best tasting pizza pie, check out Pizzeria Regina on Prince Street (don't mind the sometimes rude waite staff). The one in Faneuil Hall Market place is not the same.
If you plan to go to Red Sox game make sure you purchase tickets in advance. Tickets are hard to come by... but there's always scalpers on the street though. Even if you don't get tickets, you can always go catch the energy and vibe at several of the watering holes. Check out Bleachers Bar... you can see into Fenway Park from the Bar. Try Blueberry beer at Beerworks...
