I've booked mostly with sights like Kyak and Orbitz, but just be careful, I recently got burned. I was all booked with Expedia to go to my sister's destination wedding outside of Denver when at the last moment my flight got cancelled. Nobody was willilng/able to refund my tickets (the alternative flight they offered me in the heat of the moment didn't work due to our then work schedules) and I bascially kissed 1K goodbye. The "credit" they give you toward another flight expires after a year and every flight I needed to take since then was less expensive than the "re-booking" fee so it made no sense. I'm still a little bitter.
If you book with a 3rd party and something happens, the 3rd party tells you their hands are tied because they aren't the airline owners, and the airline itself tells you to suck an egg because you didn't book with them directly. So, for something like that, I'd say book directly with the airline itself. HTH.
